Daniel James Holdom, 41, has been arrested and is currently being interviewed by detectives at Parramatta Police Station.
Detectives anticipate he will be charged with one count of murder relating to the death of Khandalyce.
Khandalyce was found in a suitcase on the side of a South Australia highway in July this year.
Holdom has already been charged with the murder of the toddlers mother Karlie Pearce-Stevenson.
The development comes only days after the mother and daughter were laid to rest in Alice Springs.
